Why is my neutered cat, Fred, is suddenly hissing and spitting at his spayed buddy, Wilma?

Two stray cats paid a visit the night before last (through the screen door) and scared the heck out of Fred (lots of yowling and hissing). Since then he has been stalking Wilma, and growling, spitting and hissing at her and avoiding the laundry room, where the cat boxes reside. This morning while I was giving out cat treats in our morning ritual, Fred stayed over on his blanket and made me a nice little stinky "present". He was not up for his usually cuddling and purring last night either. I miss my lovey Fred. What is up with him and how can I "fix" it?

You identified the source right; cats are very territorial and don't appreciate visitors in what they consider to be their patch. They will cause stress / aggression, and if Fred and Wilma had no way of directing that at the visitors (and they couldn't, there was a screen door in between and the visitors probably left rather soon, too), they're likely to have directed it at something else - like each other. This is called redirection of aggression. They got nervous and expressed that through growling and hissing, at each other as well, but since cats don't have any systems in place to say "sorry" this is staying between them.
Fred obviously has lost his trust in Wilma and now won't cross paths with her, yet alone put himself in the vulnerable position of using the litter box. This would be why he left you the "present" elsewhere.
So move the litter boxes away from each other, so no one cat can claim / guard / stalk them both at once.
Consider re-introducing Fred and Wilma slowly, like you would a new cat. Only allow them to physically be together if they don't hiss or growl. Enforce positive behavior by giving them treats when they behave well. You could make feeding time the time for getting them closer f.i.
Also make sure that they can't have encounters like this with feral cats again in the future, because in that case history will repeat itself.
Find a way to keep those ferals away from your screen door preferrably (a motion activated sscat spray will do the trick, just google it) and keep your cats away from the door at first (or permanently if you can't find a way to prevent the ferals from popping over) - just to make sure they won't enter the "danger zone" together again. Make sure the ferals didn't leave any marks behind too - just the slightest scent could set your cats off again.
